Episode 1 S2: Man of Science, Man of Faith. Flashbacks: Jack
Down in the hatch, in what appears to be a bunker, a man is listening to music and working out. He hears a blast and grabs a gun.
Above ground, Jack is lamenting that their whole purpose for blowing the doors to the hatch was to get everyone to safety, but now they can see that it will be too difficult to get everyone inside in time. Nevertheless, Locke wants to be lowered down in a harness. Then Kate spots something on the hatch door - the word 'quarantine'.
Jack asks Hurley about his strange behaviour when they blew the hatch, yelling that the numbers were bad. Hurley tells him about the psych ward, the lottery, everyone dying, and the numbers being on the hatch. Jack says he doesn't believe in cursed numbers.
Flashback...
Locke asks Jack why he doesn't want to go down the hatch, and we flashback to Jack working in the emergency room. He saves the life of a young woman who is a car crash victim.
Jack tells the woman, whose name is Sarah, that her back is broken and that it is extremely unlikely she will ever walk again. Jack's father, Christian, who is also a surgeon at the hospital, tells him off for his bedside manner.
Jack then tells Sarah's fiancé that she's seriously injured. He asks if they'll be able to make love, and Jack replies that she may need professional care for the rest of her life.
Before her surgery Sarah tells Jack that it's okay, she knows she's not going to be dancing anymore. In a moment that's entirely out of character for him, he tells Sarah he's going to fix her.
We then see Jack running in an empty stadium. Another man is there running, so Jack runs faster and trips. The other man, who has an Irish accent, sits down to talk to Jack. He says his name's Desmond, and that he's training for a race around the world. So what's Jack's excuse? Jack says he's trying to work a few things out, because he made a promise he couldn't keep to a woman. Desmond suggests he might have fixed her, that miracles are possible. He leaves, telling Jack he'll see him in another life.
When Sarah wakes up from surgery Jack is at her bedside, still sweaty from his run. Her fiancé is not there. Jack tells her the damage to her back was extensive and that he could not repair her spinal column. He cries as he tells her she'll be paralysed from the waist down. Sarah replies "you're yanking my chain right?". Jack says no, and she says "how come I can move my toes?" They both cry with happiness and relief.
We know from an earlier episode that Jack marries this woman.
Back at the hatch, Kate catches up with Locke to tell him she wants to go down the hatch, and Locke says he was waiting for her. He wants to lower Kate down first since she's lighter. Kate's almost at the bottom when a sudden bright light shoots up out of the hatch, and a force pulls Kate from him. The light then goes out.
When Jack arrives he goes down the hatch after Kate. He finds himself in a bunker. A telescope swivels at him, then the music blares and the powerful light comes on. He continues to search the bunker, entering a big room with lots of computers in it. Jack is about to touch the keyboard when Locke tells him not to. The man in the hatch has a gun at Locke's head, and Jack immediately points his gun at this man.
The same Irish voice from the stadium tells Jack to put the gun down or he'll kill Locke. Jack recognises the voice but doesn't quite place it.
Meanwhile, Shannon loses Vincent and goes looking with Sayid. She finds Vincent but he runs off again and Shannon finds herself suddenly alone. Then Walt is there, dripping wet and telling her to shush. Sayid arrives and Walt is suddenly gone.

Revived, Michael screams for Walt.
Down the hatch, Locke looks for Kate. He sees her partially conscious on the floor. Desmond points a gun at Locke and asks: "Are you him?"
On the raft, Sawyer calls for Jin. Michael blames Sawyer for making him fire the flare. Something hits the raft and starts butting it from beneath. Sawyer grabs his gun. They think it's a shark. They argue so Sawyer jumps into the water and climbs on another small piece of raft.

Kate says they were in a plane crash 44 days ago. Desmond tells Kate to tie up Locke but Locke says he should tie up Kate because she's the fugitive. Desmond agrees.
Jack and Hurley argue about going down the hatch. Charlie and Claire sit with the baby. She finds a Virgin Mary statuette in Charlie's bag.
Sawyer realizes that the people who took Walt were on a boat not built for the open ocean. It only had a range of 100 miles and would have had to leave port from somewhere close - like the island. He remembers that the French woman said the others were coming for Walt. Sawyer's raft falls apart so he climbs up onto Michael's.
Flashback...
Michael is with Susan who wants to talk without the lawyers. She says that she thinks he's going to win in court and keep her from leaving the country with Walt. She asks him why he wants him all of a sudden and says she will give Walt everything he needs whereas Michael is still on a disability benefit.
Kate is tied up. She finds a light and sees she is in a storeroom full of food. She takes some food,(candy really) and climbs up a vent in the roof.
Locke explains the plane crash to Desmond who asks if the world is still out there. An old computer starts beeping. He makes Locke type in some numbers: 48 15 16 23 42 then he presses execute. Suddenly Jack calls down the tunnel to Locke.
Desmond puts on music as Kate calls to Jack through the air vents. Desmond comes out pointing his gun at Locke - Jack pulls his gun. He asks where Kate is and shoots in the air, almost hitting her. Locke tells him to calm down. Jack recognises Desmond, "You," he says.
Sawyer starts to paddle a bigger part of the raft. As Sawyer swims for it a shark swims after him. Michael shoots it.
Flashback...
Susan brings a young Walt to see Michael in the park. They are leaving. Michael gives him a teddy bear and says he is going to have a great life. He gives Susan a bag and says to let Walt know it's from him. He says goodbye.
The next morning Michael sobs, saying it is his fault for putting Walt on the raft and he's going to get him back. Sawyer sees the island; the current has brought them back. They walk up the beach and hear Jin calling out. He runs onto the sand with his hands tied - he is panicked. A group of people follow him down the beach.

Episode 3 S2: Orientation. Flashbacks: Locke
Sawyer and Michael help Jin as people approach. A man knocks them all out and drags them through the jungle in a net and throws them into a pit. Kate looks down at Desmond holding a gun to Locke's head and Jack asks him if this is what he meant by all roads lead here.
Flashback...
At an anger management group therapy-type meeting John yells at people for being petty about their problems. Outside, a woman, Helen, asks him out.
Jack demands to know where Kate is. She crawls down a vent into a room with many guns. She hits Desmond over the head with the rifle and the computer is hit with a stray bullet and breaks down. Desmond says that they're all going to die unless they fix the machine. The timer on the wall ticks down. Desmond is frantically trying to get up to enter the code and push execute. Desmond thinks he recognises Jack as he holds him down.
Flashback...
Locke gets up, leaving Helen in bed. He sits in his car outside his father's secured gate. His father gets in the car and tells him that he conned him because he needed a kidney. He tells Locke not to come back because he's not wanted. Locke cries.
Desmond rushes around trying to fix the computer. Kate goes to get Sayid. Desmond explains that three years ago he was on a solo race around the world, his boat crashed and he met a man called Calvin in the jungle. Calvin took him into the hatch and told him to save the world he must enter the code and push the button. Calvin died and now it is just him. Jack thinks it's crazy, Locke disagrees. Desmond tells them to watch the film.
In the pit Jin says their captors are the "others." They lift Sawyer up but he can't lift the roof. Suddenly the man shoves a knife down and stabs Sawyer. He throws an unconscious woman into the pit.
Locke sets up the projector. The film title is "The Dharma Initiative." A Dr. Marvin Candle narrates the orientation video for Station 3, the swan. He explains the concept of a large scale communal research compound, a multi-purpose social science research facility. Station 3 was originally built so scientists could understand the unique magnetic fluctuations emanating from that part of the island. But not long after the experiments began there was an incident so the following protocol has to be observed: every 108 minutes the code must be entered and the button pushed. Marvin begins to say do not attempt to use the computer for... he is cut off. The date on the film is 1980.
Flashback...
Locke is at dinner with Helen for their 6 month dating anniversary. She gives him a key to her house. She followed him to his father's house and makes him promise not to go there any more.
Locke watches the film again. Jack doesn't want to.
In the pit, the woman, Ana-Lucia, wakes up. They explain about the flight. She was on it too - she was on the back of the plane, got knocked out and woke up under water. She says she has survived on her own ever since. Sawyer still has a gun.
Jack asks Desmond whether he thinks it may not be real and the button thing is really just a mind-game or some sort of experiment. Desmond wants to agree with Jack but says that the film mentions that the station is electro-magnetic and every time he walks past the wall his fillings hurt.
Desmond can't fix the computer and loses power. Generators turn on, he says it's over, grabs supplies and runs out of the hatch. Jack is sure none of it is real and leaves. Locke tries to fix the computer but breaks down crying not knowing what to do.
Flashback...
As Helen sleeps, Locke looks at his kidney scar and goes to his father's house. Helen arrives telling him that his father doesn't care. She makes Locke choose between her and his father. Locke chooses her.
Kate brings Sayid and Hurley into the hatch. Sayid tries to fix the machine. Hurley finds the food.
In the pit Ana-Lucia doesn't trust Sawyer with a gun and they argue. She attacks Sawyer, pulls the gun on them and calls for the man to pull her out. They realise she is with their captors.
Desmond runs through the jungle. Jack pulls a gun to him. Desmond says the code is: 4 8 15 16 23 42. Jack insists that nothing is going to happen. Desmond remembers Jack running in LA. He asks after the girl, Jack says he married her and cries. Desmond runs.
Kate gets the power back on with 4 minutes to go. Sayid gets the computer back online. Locke tries to remember the code. Hurley recognises it and panics until Locke gets the last number wrong. Jack enters and says the last number is 42 not 32. Locke tells Jack to press execute but he won't. Locke says the film says it's a two person job but Jack refuses to press it. Locke says he doesn't want to do it alone and tells him it's a leap of faith. Finally, Jack presses execute and the clock goes back to 108. Locke tells Jack that he will take the first shift.
